No, storing publish data inside the project is a security risk.
For example, if you share the project then you would also share the publish data.
Also, if you delete the project you will not delete the publish data.

I do not think this is directly related to WWB. The code will be inserted "AS IS".
Unfortunately, I cannot help you with third party code because this generally also takes a lot of time for me to figure out how to use it.

You can move layers on top of each other, but it's not recommended. Because it ill make managing object more difficult. For example, you cannot move object that are behind another layer via the mouse.

The publish data is stored globally in publish.dat.
The project only remembers the last selected profile.

This is not specific to Web Builder, so any script that works in another editor will also work with WWB.

There is a scrollbar at the bottom of the page. This indicates that content is wider than the viewport. I think it is related to the fix layout grids.
