I really have my doubts that this has anything to do with the master page.
It is the third party script that loads the content of the inline frame, WWB has not control over frame.
Maybe the script (or Chrome) gets confused because you did not include the URL prefix (http/https) ?

In Page Properties -> Advanced -> Compatibility you can enable "Use Safari mobile background fix". which will disable parallax for iOS devices.

Global Replace should list all the URLs in your project so there is no need to type it manually.

I'm sorry, it works for me. I've tried in several browsers.

However ,usually this behavior is caused by other objects overlapping the menu.
So, make sure the menu is on top of everything else.

Do you mean that the menu item are behind other objects?

You can use the arrange tools to control the order of the elements on the page.

I was not able to reproduce this behavior. But I do no think this has anything to do with master pages. "Master pages' is a design concept. The final page is just a single page (master + content merged). This page will be the same no matter how many times you open it or which browser you use. Maybe ...
